We have a new site and we have been working on with other portals and there are bunch of sites who has willingly linked back to us. The problem is that if and when I search for the company name the partner site shows up above our site. I have seen this happen before but I was thinking is there any way of averting this?

one way to avoid this is to make sure that when you give any copy to other sites note that you must not include any of your own keywords. If you do so, then they can defeat you with your own keywords.

check out if your site and your partner sites showing exactly the same copy. Search Engines generally drop duplicate pages but you can't control which page they drop. Common perception is that the page with the lower page rank is dropped.

Don't include your company name in your link exchanges. I don't see anyone stressing on having company name in link exchanges only directory do that. So avoid using company name in anchor text or descriptions.
